Abstract: Genome-wide chromatin immunoprecipitation (ChIP-seq and ChIP-chip) is a powerful approach to identify target genes of a transcription factor. Computational tools developed so far for analyzing ChIP-seq data are mainly focused on detecting peaks (i.e. transcription factor binding sites). Methods to investigate the biological functions of the detected peaks are poorly explored. We developed several new approaches that use thousands of microarray samples in public databases to assist interpretation of ChIP-seq and ChIP-chip data. Applying our methods to study MYC core target genes suggests a novel role of NMyc in Wilms tumor.
